Water primrose (Ludwigia hexapetala) is one of the most globally invasive aquatic weeds. The goal of this project is to determine which traits may be leading to marsh mortality after an invasion in California’s Bay-Delta. This study is testing hypotheses related to growth strategy, allelopathy, and factors related to marsh community structure and biodiversity.

The endangered tidewater goby (TWG; Eucyclogobius newberryi) had been recorded historically in Tomales Bay in Marin County, California, but hadn’t been detected since 1953 until it was found in the early 2000’s near Point Reyes Station. The intention of this study is to provide leads for where eDNA-based monitoring of TWG could guide TWG management.

People with different expertise can more easily shape the questions and interpretation of results from our projects.

We're using this site to show land managers and taxonomists what we've found in benthic macroinvertebrate mixed collections from different places. The eDNA data - GBIF data comparison tool helps us start identifying where more collections are most needed to improve eDNA-based invertebrate surveys.

We processed our samples in the CALeDNA lab, and are now using the eDNA Explorer tools as the foundation for our bioinformatic process. As we grow our eDNA projects around the world, these web tools will help us connect our projects together and manage them inclusively.

This wouldn’t be possible without the help of CALeDNA and the excellent tools such as this that make the species assignments and data analytics accessible to the bioinformatics novices.

It’s also nice to filter on priority species lists like endangered, native, and invasive species, so we can show people results in a way that targets what they care about

The emphasis recognizes the need for us to continually invest in all the people who advance the science and practice of ecology. Among many aspects of professional development, we are planning programming and invite contributions that consider the transformational potential of effective mentorship.

ESA Ecology Meeting 2024

Three years after the start of the UN Decade of Ocean Science for Sustainable Development (2021-2030), a global conference will bring together the Ocean Decade community and partners to celebrate achievements and set joint priorities for the future of the Decade.

Hosted by Spain and co-organized with UNESCO’s Intergovernmental Oceanographic Commission (IOC/UNESCO), the 2024 UN Ocean Decade Conference will take place on 10-12 April 2024 in the coastal city of Barcelona.

2024 Ocean Decade Conference

The biennial National Workshop on Marine Environmental DNA (eDNA) serves as a mechanism to bring together researchers, practitioners, and policymakers to discuss eDNA technologies, newly released national strategies, and implementation priorities. In June of 2024, we will convene to discuss four major subthemes:

Strategic national priorities
eDNA technology readiness to support decision-making
Emerging technologies within the strategic framework
Implementation and adoption: from research to resource management
This event will serve as a mechanism to bring together researchers, practitioners, and policymakers to discuss eDNA as a strategic national priority, eDNA tool readiness and approaches to support decision-making, emerging technologies within the strategic framework, and implementation and adoption.

3rd National Workshop on Marine eDNA

eDNA Explorer is a tool to explore which organisms were present in eDNA projects all over the world. By combining data across projects, as well as information about what the environment was like when samples were collected, the entire dataset is more powerful. It also provides a platform to collaborate on and stay up to date with ongoing projects.

Every organism, such as fungi, plants, animals, and bacteria will leave behind traces of their presence in an environment in the form of feces, shed skin or fur, leaves, pollen, mucus, etc. All of these materials contain DNA, termed environmental DNA (eDNA), which is found in environmental samples, such as soil and sediment. Once collected, environmental samples can be analyzed using DNA sequencing technology to identify the community of organisms present in that location.

eDNA can detect both rare species, as well as those which tend to avoid human contact, leveraging traditional methods of field observation at relatively low cost. This improved detection ability is due to the fact that organisms merely need to leave DNA as they pass through the environment rather than being physically trapped or sighted. As a result eDNA can be used to establish a more accurate assessment of the species in an environment whilst causing less disturbance and harm to those organisms.

Tronko is a novel tool for rapidly assigning taxonomies to the sequences found in eDNA data sets. Tronko starts with a reference database, which contains sequences with known taxonomies. This is then organized into a phylogenetic tree, clustering sequences by their most likely relatedness. Once this tree is built Tronko can more rapidly assign taxonomic IDs to eDNA data, over earlier taxonomic assignment tools, as it only needs to search over a fraction of the reference database corresponding to a branch on this tree. In performing these taxonomic assignments Tronko also calculates a confidence score at each taxonomic level (e.g. species, genus, family).

Given threats to species designated as ‘near threatened’ or ‘worse’ on the IUCN database, their locations are obscured on any of our maps.
